so i have applications that can only be launched in File Manager.
i hear i can edit the registry to have them show up in my start menu?

you don't have to edit the reg. just create a shorcut using File Manager and put it on \Windows\Start Menu\
for example I have put shorcuts to my games in
\Windos\Start Menu\Games hope this helps you
