I figured it out--You can't set it in the "Settings" menu. Instead, you have to navigate through the "Organizer" menu:
Organizer --> File manager --> Music
Any mp3s that you've downloaded should be listed here. Scroll down to the mp3 that you want to use as your Message Alert and select "Options." Then select "Use as" and voila! "Message alert."
