So I ran it for the first time and scored a 963. Thinking it would run faster after a reboot I scored 80 points less.

You need to wait about 5 minutes after a re-boot for the system to finish loading and sorting itself out.
My G2 would score 2000+ on a regular basis with light OC... IIRC, you have an incredible? I can't recall what OC that peaks out at, but I would think you shoul be able to hit 1500+ fairly easily.

Reinstalled new cyanogen as well as flashed updated incredikernel, defragged the sd card and fixed permissions and it won't go higher than 1450
...
What is your OC set to? Are you using SetCPU or something else? Also, are you setting your OC above what the kernel supports?
You should be getting similar/better scores to what the Nexus One does (if not better, the Snapdragon's in the Incredible seems to take a higher OC better). I know sense can take a few points off, but I was getting 1500+ running stock clock speed, undervolted.
Then again, as long as it is quick and performs as you want benchmarks mean very little since they don't always give a good picture of true performance.
