So I read a nice article about the Galaxy S4 and they were saying that for the 16GB version of the phone, most of the internal memory is taken up by more and more bloatware....Why do companies do that instead of releasing the phone with just the OS?

We live in a society with a capitalist economy. The bloatware provider pays to get their trial version onto the new phone, sometimes to the manufacturer, sometimes to the carrier, sometimes both. Business deal, plain and simple. Same basic logic as why a factory-built Dell PC comes packed with it but you can build your own PC from an assemblage of parts and have it run cleanly, albeit with no warranty and no technical support. You don't want the bloatware? Root your phone, void the warranty and uninstall it.
