Actually, Phil Schiller talked about this as someone asked when they were doing Q&A during the conference.

Direct quote

I get that, I don't even care about it.

Reason for new connector
The new sleek dimensions of the new iPhone and iPod touch simply wouldn't have been attainable with the nine-year-old component. "This is the new connector for many years to come."

New port connector doesn't bother me at all, it was rumored for a while now, didn't bother me then. I'm welcome to changes. Now I don't have to worry about plugging in the connector wrong.
